I just picked one up for my Macbook Pro which isn't the best laptop for laptop coolers the way they're designed. At any rate, I've noticed my temps have dropped since using it.

My first question is if anyone has tried modding it? It looks liked they've outlined two extra fan cutouts. Is this to install two extra fans or just part of the design?
Also, are the fans in the NC2000 the best fans to use? Is it worth it to try to swap them out for higher quality fans?

The fan cutouts aren't cutouts at all; they are just there for aesthetics. The engineers at Zalman have designed the cooler with quality fans that can push enough air under the limited 2.5W from USB.

Your MBP is probably reporting cooler temperatures because the aluminium base is ice cold when it makes contact with the bottom of the notebook, and it will stay cold with the constant circulation of air underneath.
