Why do some VGA ports not have the two holes on the side of them ? What do they do? Just hold it in place better?

Yes they allow the VGA cable to be held securely into the vga port, my acer net book for example does not have it -
Yea, many DVI and VGA ports have screw holes on the sides for secure fitting. Unlike ports like USB, HDMI, DisplayPort, etc, they weren't designed to be naturally secure. Most laptop's don't have the screw holes for these ports. I guess part is manufacturing ease and the other part is the idea of it being plugged in and out often. I do wish my laptop's DVI had screws though as often I felt is was unsecure, albeit I never have any issues with it.

Yeah they were pretty much designed to screw in the fittings. I assume the reason for having/not having them is simply one of choice/cost/aesthetic.

Just screw holes, as already stated. They're not required for the operation of the VGA cable itself.
