I recently bought a cooler master U3 to go with my m17x r1 because it is starting to get so hot whenever I play games on it, which is most of the time. Does anyone know if there are certain spots to put the fans that work better than others? Because it doesn't seem to be making much of a difference.

you should place the fans accordingly to where the vents are underneath your R1

but of course if your rig is all clogged up with dust inside those extra fans aren't gonna make a difference. your best bet is a good cleaning with a can of air.. and maybe a repaste since it is an R1

This is good advice. The only thing I have to add is when cleaning with compressed air, make sure you do it properly. Follow the advised distance between the can and the computer. Also, when cleaning the heat sinks, it's better to remove the heat sink from the computer to do so. There was a member here that just blew air in through the vents and the dust settled deeper under the fins of the heat sink where it was not visible causing the computer to overheat.

Definitely the best way to clean it is to open it up.
Warranty is not voided this way, so there's no excuse to be lazy ;)
