So I found out that my touchpad's virtual scrolling doesn't work since a few days ago (when I did a bunch of system restores to fix an unrelated issue).

Every time I boot up the computer, moving my finger up and down the right side of the touchpad does not scroll the window underneath the pointer unless I open up AlienTouch or the Synaptics touchpad options in the control panel. Then it would work... until next boot. Normal trackpad usage works fine, just the scrolling is weird.

I've updated the command center to the latest version, problem still persists. Not really a huge deal but it's kind of annoying me. Anyone know what the issue is?

Have you tried uninstalling and reinstalling both, command center and touchpad driver? (Touchpad should always be installed 1st)
