If I get a SSD for the R3 do I need to move the old hard drive to the secondary HDD bay to make my SSD the primary drive?

My Ideal setup would be to have the operating system and games on the SSD and all my media on the 750 GB HDD.

You can do this yes, and in the bios you can select which is the primary drive
