Have you tried uninstalling Command Center. reboot and Reinstall with the Newest Command Center?

Did your lights ever work properly? I had a similar problem with my R1. Right after I did my first round of Windows updates when I first got my computer my lights stopped working. If this is new, backtrack, let us know what led up to the issue.
