When I try to boot up the laptop is comes up with "NTLDR is missing." I have to manually shut down and restart it and then hit F12 and choose boot from hard drive to get it to boot successfully.
I've tried updating the BIOS, both A01 and A02. I tried restoring to a point before this issue started. Nothing.
Battlefield Bad Company 2 is also really really slow, when it's loading it will load forever and never finish and the circle that shows the loading will spin very choppy. It does this for both online muliplayer and singleplayer campaign.
Team Fortress 2 is also running very choppy to the point of being unplayable. I was able to play both these games without problems before.
Some icons on my desktop have become the generic windows icons, not showing the actual icon for the application; for example Game Booster and Microsoft Powerpoint.
The only significant changes I've made to my computer around the time of the issue starting are updating the BIOS to A02 and installing Microsoft Office 2010. I think I may have tried installing a BIOS for the R1 accidentally once, I don't know if this is part of the cause of the issue. The BIOS updates were not interrupted at all.
All of the problems listed above started occurring at the same time.

Sounds like your boot partition is horked. You're going to need to do a repair from the System Recovery Console.
To access the System Recovery in Windows 7, simply boot your PC, just before the system loads the Windows operating system; hit the [F8] Function 8 key on your keyboard which will launch the Advanced Boot Options Menu. There you will see a new option 'Repair Your Computer', select this option and hit 'Enter' on your keyboard. -
I was able to fix the bootup problem, but for some reason all of my games are lagging terrible whether I play online or single player, my ping on them is always 999, and random icons on my desktop are still the generic windows icons.

Sounds like your Windows install puked or even worse your HDD is having issues. I would format and start clean. Windows 7 Boot Partition just doesn't have issues unless something is wrong.

Well the games work fine when I download the 259.47 driver but then I can't run BFBC2 due to the punkbuster issue. And with the 189.79 driver the loading time goes on forever for both single player and multiplayer and the game is really choppy.

Whiplash - Sometimes you have to look at your cards and decide to fold.. In this case you may want to format HD, clean Win7 install, and try again. It's tough for us on the boards to know exactly what is wrong with anyone's machine. Usage, Internet Usage, Drivers, Viruses, Hardware Condition, etc... It's my general advice that if your machine is having loads of issues, especially boot up issues with kernel related items, you may just want to do a fresh Win7 load and try again. Hrm. I don't know why my reply that I had typed yesterday was never posted.
In any case, it is good that you have your bootup issue resolved. You can get those problems if you have a USB storage device plugged into your machine prior to boot, and the machine is trying to boot off of the USB device. You can resolve this by going into BIOS --> Boot, and making sure that your hard drive is set to a higher boot priority than USB devices.
Having said that, I would agree with the other people on this thread that reformatting may be the fastest way to resolve your problem. You can certainly install Windows 7 from a USB flash drive. You will need a USB flash drive that is at least 4GB in size, and access to a computer that has an optical drive. Once you get this key properly configured to install Windows 7, your install will be *MUCH* faster than off of an optical drive, simply because USB drives read so much faster than disc.

I just moved in at college and I have to look through my stuff but I'm not sure if I even brought my Win 7 disc... if I didn't, it's three and a half hours away so I'll have to wait until I go home in a few weeks.
Kent, that was exactly how I had resolved the bootup issue, by changing the priority. -
I used Alien Respawn and still have the problem.
The only reason I had problems booting up before was because it had selected to boot from a USB drive I had hooked up.
The only problem I have right now is that all of my games are lagging. I've installed the latest video drivers that won't mess with Punkbuster and installed the latest PhysX. Everything on my computer is running fine except my games. -
What do you mean by lagging? Low FPS?

Yes. And it's not only during actual gameplay, I get some lagging at the menus too. BFBC2 will just keep loading and loading when I try single player or multiplayer, and the circle that spins around during the loading will periodically freeze then keep going. If I start a new campaign the video at the start is also very very laggy. TF2 is laggy no matter what server I join or what my ping is.
It's a lot faster (but still slightly laggy) when I install the 2XX series NVIDIA drivers but those don't work with PB. -
