For some reason when playing MW2 my game becomes choppy, like the system gets laggy for 4-5 seconds and then it clears up right away.
Not sure why, this just recently started happening.
All my settings are high, High Performance settings also.

Run hwmonitor while playing then report back

    then run latency checker

pm batboy as well he has some guides to help stop stuttering

    microstuttering?

I've experienced SLi microstuttering, but it usually seems to be 1 or 2 frames at a time.

It's not microstuttering. Microstuttering is caused by the difference between frame times in multi-GPU setups, generally when at or around 30fps, so it's not a case of intense stuttering for 5-10 seconds every 30 seconds or something like that.

Is there a way to track your FPS in game?
Without going in windows mode that is.

    Fraps will do it.

    http://fraps.com/

Also most games have a FPS checker built in.
