I am going to be getting a Macbook Air in a few days and want to transfer my Itunes library from my current Windows laptop to the new Air laptop but my Ipod is not nearly large enough to fit all of my library.

If I use my brothers external HDD just to transfer the files between the two laptops, will I run into any problems?
(the HDD is normally used on a Windows computer)

You should not have any problems.

My wife and I share an account and I have transferred individual songs from her windows machine in the manner you describe without difficulty.
