I leave my macbook on pretty much 24 hours a day, 7 days a week. Is this bad?

And most nights i get woken up by the fans coming from my macbook. The temps are normal but the fan is at 6000rpm. The only program running is utorrent. (when i watch movies it goes up to about 3000-4000 rpm)

Could there be something wrong with my motherboard?

That's odd. The fans shouldn't be running unless the CPU is under stress... I RARELY hear my fans go off unless I'm playing games or heavily multitasking.
uTorrent must be doing lots of things in the background... have you tried Transmission instead?

it is completely OK to leave your notebook turned ON 24/7.

it seems the problem you're having is because you run too many background processes perhaps? is the disk full? are you cluttering your desktop? keep your desktop clean. is uTorrent for mac still in beta? are you running windows? in OS X there is a maintenance procedure that usually run at 2:00AM if im not mistaken, google cron job for more info.
