In the past it has happened before where I changed computers, and was using a different iTunes, and when I synced with the new computer, all my music was gone, and as it was in the older computer which was unaccessible...
I remember using an app that saved all music files in the iPhone in the computer, but hence forgot what the app was. What is it called? It may have been a Windows app...

There are a few solutions for copying songs off of an iPhone onto a computer. Sharepod comes to mind as the one I always used to rely on when I used Windows, they have an OS X version of their program as well (and it works with iOS 7). There's also DeTune, iRip2, iGadget, TouchCopy, iRepo, and iPod Access to name a few others. I haven't had any experience those other programs though as I have only used Sharepod during my Windows days. From what I remember, it worked well and did exactly what I wanted when copying music off of my iPod touch onto my Windows 7 desktop.

Books should be associated with your iTunes Store account so long as you purchase them through the iTunes Store. The same holds true for any content purchased from the iTunes Store whether it's music, apps, music videos, TV shows, movies, in-app purchases that don't expire, ringtones, and eBooks. You can either transfer them over to your computer off of your iDevice, download them from the iTunes Store again prior to syncing, or sync your iDevice and manually download them to said iDevice.

I have some books that I have not purchased, I put it in there by downloading ePub files from my Dropbox. I put some highlighting a in there. If I export them to my computer and import it back, will it still have the highlightings?

I'm not sure. That information might not be stored in the ePub file itself but rather on the iDevice itself in a "library" file similar to how iTunes (and iDevices) store some information for music files (like non-embedded album art, ratings, play counts, etc.). If that's the case, you may lose that information after syncing your iPhone with your computer even if the books are in your iTunes library. One thing you can do is, with your Mac, open the file in iBooks and see if all the information transfers over. From what I remember, iBooks is supposed to sync all that information through iCloud so that you can bookmark a page on your iPad and continue reading from that spot on your iPhone and Mac. That might be just for books purchased from the iTunes Store though.
I haven't had much experience with books that I haven't purchased from the iTunes Store so someone else might be able to provide greater insight there. I do know that, with books purchased from the iTunes Store, everything is synced across all of my devices. This includes bookmarks, highlights, my current spot in the book, etc. I don't think this information transfers over from one device to another (at least not through iCloud) for PDF files that I read in iBooks on my iPad.
