I just purchased an ASUS N56VZ-DS71. I'm hoping to format the hard drive and install a fresh copy of Windows when I take it out of the box, like I usually do with a new machine. However, I've seen a lot of discussion about ASUS bloatware, the implication being that some of it is safe to remove and some isn't. Will I run into anyone problems wiping the hard drive, installing a fresh copy of windows, and manually reinstalling the necessary drivers from scratch?

No you won't run into problems, but there is at least the ATK package that you'll want to download from Asus to get the Fn shortcuts working.
