This is issue is definitely not the speakers, I have muted/turned of speakers.

Usually the beeping is preceded by clicking sounds although they never happen together. The beeping is quite random, sometimes occurring in spurts other times spanning over time. There was a period of a few weeks where both the clicking and beeping stopped completely.

I never had this problem before I had to replace the thermal compound on the CPU and GPU and clean the fan of dust. Before I replaced the thermal compound, several times the computer either throttled itself or crashed from heat (playing video games).

What are the recommended solutions for this problem? Is the problem the HDD?

*I had run several HDD diagnostics including HD Tune Pro and one from Seagate, everything is all good according to these.

So what are my next steps how do I figure out if it is the HDD, and how to fix it?
If I need to replace it can I replace it with a SDD? etc.

I need some constructive help here :)

It seems your system is missing 'Intel Rapid Storage Technology' driver. Take one here, and try to install it. I had those beeps as well until I installed this driver.

Sure, anytime you can install a SDD drive

    It didn't work :(

    I don't have a RAID HDD anyway.

*Has anyone ever swapped a SSD in for their HDD in the 1640?
