(Before you read this please keep in mind I have a lot of experience and any simple solutions can be thrown out, such as changing the power options/settings advanced settings, cpu settings, graphics settings etc).

This is a somewhat new problem but I'll be using the computer for anywhere from 10-30 minutes when I can hear the fans go on and the computer will slow to a crawl.. from like 1.7ghz to something like 900mhz... just slows down really bad. It's got a pentium dual core in it.

Now I have windows 7 on one partition and vista on another, and it happens to both.. along with my other means of detection, I'm almost SURE this isn't a virus/malware problem

I can barely use this computer anymore

Sounds like it might be throttling... what're your CPU temperatures when it starts to slow down?

Higher but sometimes not noticeably. It's been much hotter before.

Anyway to check with a good program?

Is there some kind of setting that might be causing this other than an obvious one?

Use HWMonitor or CoreTemp. If it wasn't always like this, the most common problem seems to be dust buildup within the cooling solution... but there may or may not be something more sinister going on...

Intel SpeedStep underclocks and undervolts your CPU when it's not using all that power, to produce less heat and extend battery life.

If you don't want it to do that, you can use RMClock to disable all multipliers except the highest.
