I am working on my cousin's desktop.
Specs:
MSI P7N Platinum mobo
Core 2 Quad Q9400 2.6ghz
8 gigs ddr2 ram. OCZ
EVGA Geforce GTX 650 TI Boost 2 gig
1 tb hardrive seagate
Thermal Take TR2 600watt psu
I've repasted the processor Tried new heat sink checking airflow. it seems components in the lower half of board are getting too hot too cool off.
The computer runs for 10 minutes and just locks up.

What O/S are you running? And did you check the RAM and HDD to make sure everything is connected? It sounds almost like a O/S problem and not hardware ware? Another test if a Windows O/S run in Safe Mode with Networking (F8) during the boot screen and see if running that locks up and if it does then you got a O/S problem and if not then can be safe to say something of software nature installed or failing hardware is the cause of the problem. And this will be a time consuming diagnosis you will have to do to eliminate hardware or software install.

check the windows event log and see if any errors are there that might give you a clue.
re-seat all cards, memory and connectors.
inspect the motherboard for any blown or bulging capacitors.
check the hard drive status using Sea-tools.
check memory by booting a memtest cd, or boot with 1 stick of ram at a time and see if problem continues.
boot a linux cd like xubuntu and see how that runs. -

I replaced the board it had a damaged capacitor.

I replaced it with a different board all together. I am using a gigabyte board instead. its stupid fast now
