I've been playing Fallout 3 GOTY (with all the DLCs) and I have a question.
I'm at the point of the game where I'm going to Rivet City for the first time to talk to the scientist about Project Purity/Daddy issues, but I also have the four quests that are associated with the four DLC's that I loaded. When would be a good time to start doing them? I think I'm level 11 right now, and haven't done that much side-questing.
And what happens when I "beat" these DLCs? Will the credits roll and I won't be able to finish the main story line?
Thanks!

If I remember right, Mothership Zeta is the last DLC, after you finish that you can go back to Earth and continue your journey.

It's entirely up to you when you want to start doing DLC quests, it really doesn't matter when.
You will be able to continue the game after you have beaten the DLCs.
You may find this Fallout Wikia site very helpful if you ever get stuck or need more info on a particular subject:

The game ends when you finish the main non-DLC quest. But if you have Broken Steel, you can continue after the "end" of the game.

Awesome, thanks guys!

imo, i played fo3 myself, and this is the best procedure imho where dlcs are played. telling from the OP himself that he has the GOTY version you also should have the last DLC, mothership zeta.
1. the pitt, op anchorage, mothership zeta (no particular order) but i always prefer to take operation anchorage first.
2. Broken steel (extends the game after the ending, increases the level cap)
3. Point lookout (at least level 17 or higher the better)
Fallout 3 GOTY questio (some spoilers maybe)
