I've recently configured a new laptop and I want to play some of the games I stared playing on my desktop on my new laptop. When I download and start them on the laptop, they show 0% progress, but steam shows the actual percent finished.

    Games:
    Batman AC
    COD MW3
    Doom 3
    Alan wake

I'm not sure what files to copy from desktop to laptop. Any help would be appreciated.

You can copy the "steamapps" folder from the steam folder in your program files, but that copies all the games. You'd have to go into steamapps and look for the individual files if you want to copy only specific games.

Hello, Jwimsett, here's some threads to check out:

    For Batman AC:
A Guide to Arkham City Save Files (backup, recovery, and sync) - Steam Users' Forums

    COD MW3:
Back up saved games help - PC Gamer Forums
    and
steam - Where does Modern Warfare 3 save your profile information? - Arqade

    DOOM 3:
The location of the save files is in:
    Steam Installation Directory.....\Steam\steamapps\common\doom 3\base\savegames

    Alan wake:
Uses Steam Cloud but if you want to backup your save data, find it here:

    Steam Installation Directory....\Steam\userdata\XXXXXXXX\ 108710\remote\savega me.aws

Also, read this and this concerning Steam cloud saving for this game.

You can use this free app called Game Save Manager. It will scan your desktop for the games installed and automatically save your games' progress that you can save on a USB drive for example. Then you simply automatically transfer it to your laptop using the same app.
