Mine is Master of Orion 2, is still one of the best of it genre, but can't get it to run on Vista.

Even though I probably haven't played the game in almost 10 years it's still among my all-time favourites.
EDIT: Sorry havent thought about Age of Empires 2, that would probably be my favourite game of the 90's, possibly even my all-time favourite. -

Star Trek: The Next Generation - A Final Unity, one of the best games I've ever played, great story, and graphics were pretty good for the time!
Klingon Academy (will NOT run on newer hardware, OS's)

Star Trek: Borg - great interactive movie from Simon & Schuster! Plays in Vista great, I recommend it if you can find it. (Get the patch though).
Can't think of any others offhand.
Well, Janes: Fighter's Anthology was great too, lost so many hours making custom maps/missions, and mods.Wont play on 2000 >. It might run in virtualpc under 98.

Golden Eye on N64 was a GREAT game! kept me and my brother going for so long in both 1 player and multiplayer. Lots of hidden chars, great level and music design and I like 007 stuff.
Perfect Dark was not even half as good as a "sequal" Anyways my favorite? Its hard for me to imagine what was in the 90's and not before or after as I dont keep track of time well but.... Since it was playstation I am rather sure XenoGears was in the 90's and thats one of my fav/best RPG games ever that no other RPG has done similar yet.
FF6, FF7, Chrono Trigger, Secret of Mana, all great games but have other games similar, only XenoGears had a very specific gameplay that I miss. -
Total Annihilation and Starcraft for RTSes
MW3 and Wing Commander 5 for simulations.
Half Life and all its attendant mods, including CS, Day of Defeat, Frontline Force, Team Fortress
Diablo and Fallout -
Very late in the 90's I know, but Homeworld has to be my favourite game of the 90's.

i cant think of any that come to mind, i was only 10 at the time of these games bearing in mind. -
Duke Nukem was pretty cool too.

I loved his one-liners. -
Lucas Arts adventure games. Especially, Sam and Max: Hit the Road, The Dig (damn them not making the movie version, they had a script!) and Indiana Jones and The Fate of Atlantis.

Jedi Knight was one of my fav if not my fav FPS game of all time.
force powers + guns + light saber ftw.
None of the newer games had quite the same style or appeal, man lots of mods/skins for that game too.
Its also why I gave shadowrun a shot thinking it could be the reincarnation of it... but man shadowrun was the biggest waist of 50$ I ever spent on a game period. -

Dungeon Keeper series, Age of Wonders series. Played too many games in the 90s to have one favourite for all of them.

Warbirds, the massive multiplayer WWII flight simulator that came after Air Warrior.
The community around it was just amazing. I was a member of the first brazilian squadron there, and we had people like real life airline pilots, fighter pilots, aeronautical engineers... and it was like that all around the world. I still fly there sometimes and the community still goes on (with the best off-topic forum I ever knew in the whole internet).
But I passed most of the 90's decade waking up on Sundays on 5.am (to get the best of our connections at that time, no broadband) to fly our Squadron Mornings. And happy about it -
starcraft/ red alert for rts (bfore online play was possible i used to do link games in red alert with my friend where u'd connect two playstations and tvs together)
golden sun for rpg - no question -
Jedi Knight WAS a good game, great cutscenes too.
The graphics were very subpar though.
Another game tucked away in my dungeon.
What was best, was following the Dark Side path of the game, that was awesome, especially the ending cutscene. -
Red Alert! Link up play was the absolute biz - the amount of times me and friends started at 10pm and ended at 6am was unreal.
Also, Streets of Rage on the MegaDrive - just wow. It's still great fun today. I went back to Jedi Knight recently and was a little sick in my mouth when I started playing
Speaking of which.....Rebel Assault II!! Ok, so it was a naff on rails game, but the cut scenes were so awesome... -

Final Fantasy 1, that was the first game I ever bought used, out of Funco in the back of a Nintento Power, way before Game Craze and stuff

I loved that game!
There are a lot of games from the 90s. I really loved the Blizzard PC games (Warcraft, StarCraft and Diablo series).
I really got into the Final Fantasy games, 6 being my favorite. Chrono Trigger is probably my favorite game to date.
And the Sonic games were just awesome... probably the first video game I ever played was the first Sonic for the Genesis! -
