For some reason when I plug my cable in the sound does not immediately come out of the port I plugged the cable in. Instead, I have to go to Sound and set the port I am using as the "default device" before it will work. I've used a lot of computers, and this has never happened before. Is there any way I can just plug in my headphones and having it automatically muting my built in speakers and have the sound come out through the headphones?

On my system (see below) I can plug a 3.5mm cable into the headphone jack and immediately the sound switches to the headphone jack (speakers are cut out). If you want to use the HDMI output, you do have to first set it as the default output, then open your application. If the HDMI is currently set as your default, then I would imagine the headphone output won't work without changing the default back to the analog output.

Or did I not understand your post?....

My computer speakers are set as default (as it should be), when I plug my headphones in. Yet the sound still comes out of the computer speakers and not out of my headphones. I have to set the "headphone" in my Sound control panel as default in order for them to work.
The same thing happens with my HDMI output. From your post, I guess the HDMI output is not an irregularity, but my headphone jack problem is...

Driver problem. Your audio jack monitoring part of the driver isn't installed or running. Reinstall your audio drivers to fix.
