If a 4 cell and 6 cell combined have the same battery life as a 9 cell, is it better to use the first two, or the 9 cell alone?

Really, this is a matter of personal preference; if you value convenience and/or portability, it's probably easier to work with and/or carry a single large battery than two smaller ones. If you want flexibility, it's probably better to go with the four and six cell; you can choose to use the four, the six, or both depending on your situation.

I was thinking, if I use two batteries, I'll get warnings twice, and when the battery runs low it may affect performance or shut down (twice for 2 batteries). With 1 battery, all this happens just once. Thoughts?

As I said, convenience. If the warnings matter to you (I almost never run my batteries down to the point that I get warnings), then you should go with the single, larger battery.

peace of mind... you dont have to save all your work then shut down.. then swap batteries and then reboot!
6+4 = 10
so you will get an extra 20min with the 2 batteries but i would go with the 9 cell
... that is unless you are paying more ...
yet.. who wants to go through the hassle of waking up in the the middle of the night to go swap out the battery and put in the next one to charge! -
You have not considered downtime to shutdown and replace battery. May I suggest you get LARGE battery. Then you can set an alarm clock ( http://www.amazon.com/gp/product/B0002H4I2C/ref=tag_lag_rb_munk_img) with you and make it ring during half time.
