So I've found some black colored marks on my die that i haven't been able to remove with a lot of isopropyl alcohol, any idea what they might be? and is not removing them before applying IC diamond a good idea? Thanks!

Try zippo lighter fluid. It may be hardened thermal paste that alcohol won't remove. Use a cotton swab with some zippo lighter fluid and let it settle for a little while. It should take it off. Then use alcohol to do a final cleaning of the die before thermal paste application. By the way, zippo lighter fluid is basically the same as Naptha which is available in most hardware stores.

Thereb are some TIM's that actually are glue based. This as in Artic Silver having a GPU paste. If this is the case it must be removed and you may need to use acetone to get it off.
