I have 3xM.2 "chewing-gum" stick SSD.. Two of them are under a cover with thermal paste applied, but the third one has nothing. can I just cover it with thermal paste or will it damage something?

If the paste you're using is electrically conductive, it could damage things if you get some on the PCB circuits.
