I was reading through something about my notebook and it says maximum operating height: 10,000 ft. The normal plane flies at 35,000 ft. Does that mean it shouldn't be on during travel??

The cabin of the plane is pressurized, it is safe to use.
If you use your laptop like on the top of Mount Everest, you would probably have problems, since the pressure is different at that altitude

aircraft are normally pressurised to between 6,000-9,000ft, so yea its fine.

I believe the implications for operating notebooks at high altitudes lies with the battery.

nope, the hard drive. hard drives *are* open to the atmosphere and require a cretain minimum air density to fly the heads.
You can solve this by converting over to an SSD.
