The physical location of the drive doesn't (usually) matter. Keep in mind that no matter where Windows is installed to, upon boot up, that boot location will be known as the C:\ Drive. No matter what it was before.

In the BIOS you will be able to choose which drive to boot from (since both will have an O/S installed). When you do install the SSD, make sure to physically remove the HDD so that the Windows install is ONLY on the SSD (otherwise, it will need the HDD to boot from the SSD).

Since this is the case anyways; put the SSD in the place of the HDD now. :)

After Windows is totally installed and updated with all the proper drivers, install the HDD in the other slot to use as a data drive. Don't format it until you are 100% satisfied that the clean install is bullet proof for your workflows.

    Good luck.

Even still, I would not install an O/S with two drives installed on a system (remove everything but the boot drive for the install).

This issue is sometimes windows puts the boot information on the 2nd drive which then makes it integral into the system and will not boot without it.
