I'm planning on building a desktop with a 320GB 7200RPM HDD and a 36GB 10K RPM WD Raptor. what (OS, programs, files, etc) should I put on what drive?

You just answered your own question.
Put your OS, programs, games, etc on that drive. Anything with a load time goes on the faster drive
Everything else without a load time, such as media that gets consumed (music, photos, videos, , etc) should go on large bulk storage. -

I love my Raptors and vRaptors, but I would suggest you forget about the 36GB one - much better and cheaper drives have come along since then.
I suggest a 7200RPM, ~500GB or bigger HDD partitioned to around 50GB or so - it will be faster, much quieter and use less energy too.
That 8yr old drive is simply too old (technologically speaking) to compete with even a ~$50 (on sale...) modern drive.

If you already own a 36GB Raptor and a 320GB 7200rpm drive, then use the configuration that I suggested. However, if you're buying this stuff new, then listen to Tillerofearth - just buy a large modern 7200rpm drive. The areal density on a modern 7200rpm drive will be so high, that it will out-perform a WD Raptor despite the lower spindle speed.
ORRRRR, you could really kick it into overdrive and get an SSD. -
