Just a guess, they have not found a functional cost effective substitute.

There is a cost effective substitute out there because only some batteries contain this chemical, not all.
Same for the other nasty battery chemicals like mercury and chromium.
I buy boxes of AA's from Germany (NARVA) that are mercury and chromium and perchlorate free.
I just bought a texas instruments calculator last week however, that included a perchlorate warning for the included CR2025 "button" cell battery, hence my inquiry.
This is a particularly nasty substance:
"Perchlorate greatly impacts human health by interfering with iodide uptake into the thyroid gland. In adults, the thyroid gland helps regulate the metabolism by releasing hormones, while in children, the thyroid helps in proper development. Perchlorate is becoming a serious threat to human health and water resources."
