I need some help finding some software that does the following things on the zv6000 or R4000 specifically:
1)Estimating the remaining time till battery run down,
2)Estimating the remaining time till fully charged,
    3)Controlling the fans,
4)Mixer to control the output through headphone jack and speakers at the same time.

A general question, is there any way to decrease the time to takes to charge the battery? For instance, will general battery saving techniques achieve that effect.

I know of no way to manually control the fans (the BIOS handles that), but I suspect if you swapped in one of the 90nm Socket 939 Athlon 64's (which run at 1.4V core max instead of 1.5V) the BIOS fan behavior would be the same as it is with the zv5000z, namely starting the fan at 55C CPU temp and shutting it down at 50C. HP has made it much more difficult to do CPU swaps with the zv6000 though and this will void your warranty. BIOS compatibility with the new Venice and San Diego cores (which are what you want) hasn't been verified yet but they should work. Odds are this is more involved that what you want to mess with.

Dunno about battery recharging, but if you want to extend your battery life get CrystalCPUID and undervolt. Full speed at 1.3V (vs. 1.5V) should work. You won't be able to improve on the 1GHz at 1.1V that PowerNOW! does for power saving mode though, so if you aren't heavily taxing the CPU then undervolting won't gain you much.
