After only 5 charge cycles (according to the power manager), my battery only charges up to 98% and not 100%. Is this something that's supposed to happen or is my battery defective in some way?
Also, I'm thinking of buying a second battery. It seems to be much cheaper to buy the battery from someplace other than Lenovo. Does anyone have any experiences in this? Could I damage my T60 by using a "bad" battery?

Yes your could damage your thinkpad by using a Non Lenovo battery.
Why it's not charging to 100% is because the machine has picked up your usage practice and has adjusted the charge thresholds to extend battery life.
My advice is not get those Ebay batteries because the Thinkpad has a very advanced charging system that requires information from the chip in the battery to operate properly which those ebay batteries don't have. Also the cells from those Ebay batteries are cheap chinese knock offs instead of Sony or Sanyos which can overheat and explode more easily. Also their capacities are lower like 80wH instead of 85 for the 9 cell.
It's easier to get an EPP discount and get a battery combo that way. It was like $70 for a 9-cell an a adapter a while back. -
I agree with tebore. In your Power Manager it has options under Battery Maintenance for adjusting thresholds - I believe the default is set to Optimize Battery Life - which is what i have it set to. Mine actually charges to 88wH, but it varies.

If you search ebay, you can find the genuine Lenovo batteries for very cheap.
