I just got a refurbished Lenovo x60s my first ever IBM/Lenovo, and the pointing stick seems to make a small stain in the screen once the lid is closed and is reopened. This occurs almost every time. I was wondering is this a common thing with Lenovo’s/IBM?

Try using an alternative trackpoint cap or see if it is seated properly. Is there pressure on the display causing it to touch the trackpoint?

Another thing with my x60s I noticed there is quite a bit of flex on the top lid, is this normal as well? I thought this machine was built with magnesium alloy...

I noticed this on the on the X61s I got review last summer. The screen didn't ripple so much as bend. I wondered whether they designed it that way.

that looks like it should. i wonder if your screen is possibly not seated right, if that's even possible.

I guess if you wanted to, you can scrap a couple of thin layers on the inside of the caps off; that way they'll be slightly deeper into the keyboard.
