I have an R51 and a port replicator now, and as far as I can tell, the new port replicator doesn't have many of the ports and features my current one has now, such as DVI and audio jacks. I can live without most of those, but one thing that I leave pluged into my port replicator is a pair of external speakers. So my question is, did Lenovo really get rid of the audio jack on the new Port replicator.

Another question, the PR/Docks are listed as supporting the T60/Z60 series, will they work with a Z61?

and finally, what exactly does the PCIe slot in the advanced dock give you to work with? Lenovo's description about it was a little confusing, so what can I fit in there? (I'm considering the possibility of an external Video card so that I could play games on it while at my desk.

The estential port replicator lacks the line out jacks, but you could use the one on you notebook. The other docks have it. The docks will work with the Z61. The PCIe slot is for a graphics card. Only a half height card will fit so choices will be limited.
