Is it bad? cause now my computer runs on slightly higher temperatures and it feels a little bit warmer as well. ON CPUID I notice that Temps are about 7 C more and the bottom of my T500 is warm, which only ever got like that when I went to ATI and played video games.

No, I don't think it has any noticable negative consequences. Make sure you have the correct drivers, and that there is no dust clogging the laptop fan.
-
its bad if it takes 40+ minutes and two more days to reinstall all apps.
not so bad if you use an image.
anyway, it should have no effect on your temps. -
Its wierd cause ive used the Disks I burned to reinstall and restore to factory settings. Cause ive failed at 4 attempts to clean install. Now my T500 shows signs of increased temp readings and CPU usage at about 60% when its really not doing anything but just going on internet. Whats wierd was the last 3 attempts to return back to Factory settings worked out fine, but this time its wierd.

Please can someone tell me whats going on? The temperatures are abnormal compared to what I had before all the installations. Also my CPU temp is way to high for just running nothing, while I just stare at desktop. whats wrong should i reinstall factory settings?

How old is the laptop? Do you use it in a dusty environment? Do you use it on soft surfaces (i.e. in bed, on the sofa etc.).
All of these could point to the heatisinks being gunked up with dust (I need to open and clean out my desktop every 5-6 months) -
Nope, there is absolutely no negative effect on the hardware from reinstalling the OS.

I use a t61 and have replaced the os many times including the serial number used for rebooting. I have suffered no ill effects.
I might give you some advice. Back the system up when it is the way you like it. I do this once per month using Vista. Then i have everything I need.

You may not have Lenovo's power settings and profiles installed. Those may be better designed to run cooler.

Reinstalling the OS several times is bad?
