I am about to order a T42 2379DXU and ask your opinion on the special offers from IBM. 2379DXU comes with 15" SXGA+ flexview screen and 6-cell battery. I will mostly be using the system near an AC outlet.
IBM offers 6-cell battery for $59, 9-cell battery for $99, or a free leather carrying case. What would you do if you had to choose?

9-cell battery because it's a real blessing to have an extended life battery on long flights or just when you know you'll be away from an AC adapter for a period of time. I don't like leather carrying cases and I'm very picky when it comes to cases so I'd prefer to shop around and find my own and not accept whatever is on offer (or in this case "free")

Definetly the battery. 50% more battery time. You can get a case on the internet for $10 if you are not too picky.

Thanks for the replies. Do you know the shelf life for these batteries? Say, if I get the second 9-cell battery (because it is a good deal), but use the 6-cell one until it dies (1 year?), would the 9-cell still be in good shape then?

I'd get free case.
That price for the battery is not a good deal. It's about the same as you get from someplace else. for example, http://www.ptusainc.com/ProductInfo.aspx?productid=08K8197 , which is a very reliable store.
