I'd say newer chipset. The T61 integrated graphics option is the X3100 (GMA965) against the GMA955 on T60.
Faster processor stock in T61, T8100 T8300 T9300, etc, however you can upgrade a T60 to use a Penryn 45nm which is a cool processor to have.

Lenovo claims they redesigned the fan design, I don't know I haven't owned a T60, instead an old T42p classic IBM Thinkpad.

    I think basically that it.

The T61's are based on newer chipsets and processors which makes them faster, more powerful or they run cooler.

The biggest differences between my T60 and T61 are:
    - T61 has much better roll cage for protecting LCD against pressure from top.
    - T61 has a better cooling system, although the lower temperature could be due to the newer hardware in my T61.
    - T61 hinges are much more tight, although I like the tightness on the T60 hinges better.
    - T61 has overall less flex as far as I can feel but that is not by much.
    - T61 assembly seems less precise than T60.
    - T61 screen is off-centered. Were a bit concerned about it in the beginning but when you work you nver notice.

I would say that the biggest differences between the T60 and T61 are that the T61 are being offered with newer hardware. Both are great machines and both are really well-built. The T61 screen is supposed to be off-centered to improve wireless connectivity but I can't feel any difference when connecting to my wireles network.

The T60 has a LCD cover which is totally flat where the T61 has a LCD cover which curves a bit like the arch of a bridge. That makes the T61 look less sleek compared to the T60 but for the improvement on LCD top cover durability I can live with it.

You can see my T60 and T61 specifications in my signature...

    Regards,
    Jakob

Does T60 has a alloy LCD lid and T61 with a plastic LCD lid?

I believe the T60 lid is made of magnesium where the T61 is plastic but with the titanium roll cage inside. So the T61 lid has higher durability than the T60 lid.

    It's magnesium roll-cage.
The only Thinkpad that has Titanium lid is the Z61t, and some older models. Too bad Lenovo has discontinued it.
