Hi guys,
I am going to buy a new hard drive for my x200 and clean install windows vista ultimate. here's my question: Where is thinkvantage R&R stored? on the hard drive? or in the bios? will I still be able to get access to it after I install the new hard drive (by pressing Thinkvantage button at the boot)?

It is stored on a hidden partition of the hard drive. You would lose it if you were to install a new hard drive. I'd suggest burning a recovery disc first.

is there a way to duplicate only the hidden partition to my new hard drive? I like R&R a lot.

When you make and use recovery disks it will make a RR partition on your new HDD

Yes, as Stealth said, it includes the R&R partition when it creates the recovery disc(s). Just burn that to CDs (or even better, if you can, a DVD) and then install your new hard drive. You can then boot from the recovery disc(s) and, well, recover all of the ThinkPad software and whatnot.
