I have a T500 running windows 7 ultimate 64. The other day my ultrabay battery stopped charging. The main battery fully charges and the ultrabay is stuck at 0%. In the power manager it says that the battery is too hot to discharge. Has anyone had an issue like this before?

Well, is that in fact true? Is the ultraybay battery hot to the touch if you take it out?

Be glad Lenovo limits charging on a battery that's too hot, vs say a FIRE :D

If the message says its too hot, don't force it. Could explode on you and cause a house/office fire. Have you ever seen the movie Backdraft? Call support, you are not trained to handle the situation.

Sounds like a shorted cell in the battery

Wouldn't a failed cell only have an internal short?

If you short a lithium-ion cell with say a wire, it's gonna go BOOM!

Call Lenovo and ask for a replacement if your battery is within one year of its purchase, don't muck around with damaged battery. The last thing you want is an exploding lithium battery, it could cause some serious burn on you and people around you.

This, I'd take that battery out right now and call support.
