What is the story behind these things, they are in some of the Thinkpad models. Can they be used at all against the owner of the Thinkpad, or are they truly only able to protect?

The secure chip is for both securing the data and protecting from unauthorized use of the laptop.
It can also be enabled to track the laptop

Not a bad thing unless you lock yourself out of your laptop because you set passwords for everything.
