There seem to be two different numbers (whatever number it is, part number, or FRU, or something else) for x200 series 6 cell battery : 43R9254 and 44C5196. Anyone knows why? Are they the same thing or there are two types of 6 cell?

My bet is that they are from 2 different suppliers, in all likelihood Sanyo and Sony (those are the T-series suppliers, I would assume the same for the X-series).

In general, between Sanyo and Sony, which is better? or no difference?

As far as Lenovo is concerned Sanyo and Sony would be identical for batteries (just like LG/Samsung for displays or NMB/Chicony for keyboards). However, my preference would lean toward Sanyo, only because Sony had their big battery recall a few years back.
