according to the BSA help files you should not move the windows OS files or the driver files as it may cause an inoperable system. it does not specify anything about moving the application files to the optional tab then deselecting the files so as to not reinstall them during the custom recovery option. has anyone done this and if so what files did you move/deselect, and what were your results? Thanks

I haven't mucked around with BSA yet, but the "custom" restore option using rescue and recovery allows one to deselect all of the applications that come pre-loaded. The result is a re-installed OS with no bloatware that runs perfectly. I think you are 100% OK deselecting the application files in BSA.
