I haven't found a program that tells me how hot the gpu is in Ubuntu, but I have been in ubuntu, restarted the laptop and switched to windows 7, HWmonitor said it was 72 degrees. in 7 it runs at 61ish. why is ubuntu making my ATI Mobility Radeon HD 5850 run so hot?

Wobbly windows and mass transparency are all very dependent on the video hardware.
You also have to figure in the power management would be better on a Windows machine because of the large user base of Windows and the driver is more actively developed on Windows.
72 degrees is not going to hurt your card! You can turn off some desktop effects and such if this worries you. Ubuntu turns some desktop effects on by default if your hardware supports it. -
No, the reason is it does not get clocked down like in Windows because the driver doesn't support the different clocks.

My Nvidia fx3800 runs around 61c....I set the driver usually to 'adaptive' (under Powermizer) and it clocks up and down as it needs to. I see you have an ATI and I'm not familiar with that driver. But 71c is not a problem.

You probably need to change your gpu clock settings. If you're using the default radeon driver: X.Org Wiki - radeonBuildHowTo
For fglrx, use fglrx-control. -
Install fglrx if you haven't already and use the catalyst control to set powerplay to maximize battery life. There is nothing that really requires the 5850 to run a full speed. My mobility 5850 has yet to go over 60C
