my laptop comes with a ''decent'' protective sleeve possibly made of cotton, but I am not sure what kind of material it is.
But I see that some of the tiny cotton flies out and I 'd like to know if it could get into the laptop through the port or the ventilation port, etc??
Could it ruin my laptop. I am particularly concerned if it could be trapped into the harddrive because I am not using SSD drive.
Or if I am just over-concerned?

Totally over-concerned.
No need to worry for HDD or any other component. -
Your hard drive is sealed; nothing's getting in there.

What you should do is clean out the heat sink periodically to prevent that from clogging up with lint.
HDDs have a filter @ the "intake" (its not really an intake port, its for pressure equalization), it does what its designed to do. -
