Not sure when it started, I just went to boot straight from a CD and it shows nothing. I've tried reloading defaults in the BIOS and multiple resets/shutdowns. The drive works ok in windows. It's a SAMSUNG slot drive (SN-T082L).

    Any help would be appreciated.

    Kind Regards

Which firmware version are you using with the SN-T082L.
You must have installed Windows from media, so how have you managed this then other drive?

You're saying you reset the defaults, but does the optical drive show up in the BIOS BOOT section? I'm not sure what the IFL90's default boot sequence is, but the defaults could still have the ODD set to boot after the HDD, even if it shows up in the boot section. If Windows is using it fine, the BIOS should not be able to NOT detect the drive.
