I gave my niece a used CF-29, well somehow she managed to pop out the rubber cover over the touchpad buttons. It was an easy enough fix, I just slipped the corners in and it slid into place. My question,"Will this affect the water integrity of the unit at the touchpad?" It did not seemed ripped or anything, but I don't know if some sort of seal was broken or if the touchpad is isolated from the insides. Thanks

it will not affect it unless the adhesive under the plastic "t" bracket is gone. which it sounds like.

so is there any solution to making it water tight at that area again? Hopefully something without taking it apart.

by the way it is part K93 in the CF 29 service manual page 17

it is a metal bracket that goes around the serial port that helps take pressure off the cabinet from the hex screws

Honestly, it should be good. however if you decide to replace the adhesive under the bracket you will need a palm rest sheet as well, as most of the time there not reusable.
