Wondering if I should run it since I installed a media bay battery.

Yes, it should calibrate both batteries. Discharges one then then the other, takes quite a while if the batteries are in good condition.

I would run it over night, that way it should be done by morning (8 - 12 hours) if both batteries were fully charged when you started it. If they were low then it could take twice as long because the program first charges both to full then discharges it then charges it again.

I did it, but oddly enough when it finished everything (i left it alone for 12 hours, ac plugged in, open) and I turned it back on, the main battery was only at 68 percent and the second battery was not charged.

I don't remember. Could the screen have timed out? The last time I remember looking at the time it was at 8 hours and charged at 90%, so it didn't really make sense for it to show 68 when I booted to XP

Makes sense to me . It was not done yet. They are 3 stages
    (1) charge both battery's to 100% ...screen is on
    (2) discharge both batterys to 0%.....screen is on
    (3) once stage 2 is done screen will turn off and start recharging again

So if you seen 90% it must of still been in stage 1 because screen was still on.

Here is a good little battery program that I use. Tells you the run time, battery wear and capacity of you battery . Free to use or $10.00 for the Pro version...I use the free one, I'm cheap :D
