Ok, I have a pristine CF-29 chassis here only missing the bottom cover..
    Mines, a bit.. Used..

How much of a PITA would it be to swap everything into the better looking case?

It depends on your experience level, how careful you are, the tools you have, etc.

I swap mobos all the time. Takes about 30-45 minutes or and hour or more if you are being very careful.

It also depends on what you define as a PITA.... For some... Just taking off the bottom plate is a PITA. There's a bunch of screws, some kind of hidden. If you decide to do it.... I would make the ones that hold down the mobo with a Sharpie dot to differentiate it as being there before it is closed up.

Ok... Did it, like the results, hated the process.....
I failed to make sure the new chassis had an opening for the sd card reader, oh well, I didn't use that much anyway.... ;)
