The CF-53 MK1 has two minipcie slots.
Is it possible to add a minipcie SSD to the larger one?

    No.
The second slot is usb only. It does not have the PCI interface enabled.

    Thanks,

USB only? It looks like a mini PCI E interface, what cards can go in there?
Does that mean that have to be specialised cards, not even minipcie cards would work?

It is designed for mini pcie wwan like 3g/4g etc.
It is a mini pcie slot. A full mini pcie slot has a pci and a usb interface on it. Toughbooks only have the usb part connected and enabled.

Cards such as gps, wwan, some wifi, will usually work. I have had mixed luck with adapter cards like mpcie to sd or usb. Mostly it is trial and error to see what works.
