Is it just the default HD that's different or is there something else? I don't really see much listed that I can compare. Thanks!

Any of the -S versions are going to be ones that are the same core system, but have some commonly picked upgrades done at discounted prices. Consider the -S for special or sale, or something.
So in the case of the 9870 and 9870-S, the -S has the i7 6700k, where the 9870 has the 6700. The -S comes with 16gb instead of 8gb, and has a 256gb m.2 SSD, where the 9870 doesn't have one installed. The 9870-S also has IC Diamond thermal compound upgraded by default.
Some of the other -S models (not the 9870-S) will have a 30 day dead pixel warranty as well. But they are the same core system with the same upgrade options and internals basically. -

Also, the -S offers may change the specs from time to time. So when you are purchasing, might want to make sure what the -S is offering.
