I have an old (2006) toshiba m100 that has 4 usb ports.

In device manager or similar programs, it lists 4 hubs usb with 2 ports each and one usb2 hub with 8 ports.

By experimenting the ports, I can see which hubs and ports are used.

Now, the usb2 hub is never used, and windows keeps telling me that I should use those ports.
I wonder if this is just a "display" error and usb2 ports are actually used but windows thinks that they aren't. Or there is actually a usb2 hub inside that I can't access using the external ports.

    Is this common?

I don't have a m100 to confirm your hypothosis, but you are likely correct. Many laptops have two hubs - one accessible externally via Type A jacks, and the other only available internally. The internal hub is typically used for built-in radio transceivers, Wi-Fi, cellular, and/or Bluetooth.
