My computer came with Vista Home Premium, although I have a Vista Ultimate that I have bought for my desktop. Whats the difference between the two and should I upgrade my home premium to ultimate?

Ultimate is better, google vista versions or w/e to see all the differences.
If it is an upgrade dvd, then it is easy.
If it is a full install and you have to wipe your HDD, then it can be some trouble to get all of the drivers working for the devices.
If you don't need anything in the Ultimate, don't install it.

I am pretty sure that it is a DVD upgrade. I have updated my vista with sp1, will upgrading it to ultimate mess that up?

The Vista Ultimate DVD that I have is meant for an upgrade from windows XP. It will not let me do an upgrade from my current version of Vista. I would have to do a clean install. I guess I wont be doing that, huh? :(
