There are quite a few companies that specialize in making backpacks for laptops. I've read a lot of good things about Tom Bihn (they just make stuff for laptops) and Deuter (sports backpacks). I have a Crumpler camera bag that I like, and they make backpacks for notebooks. Check out Boblbee for ultimate protection. Burton makes some very stylish backpacks too, but I don't know if they are any good.

Personally, I don't use any bag (backpack or messenger) that isn't waterproof. I don't have a car, so I commute by bike. If you are outside a lot, I highly recommend a bag like that for your stuff. I use an Ortlieb backpack on a regular basis that is awesome, but it doesn't have a specific sompartment for a notebook. Many Deuter backpacks come with a rain cover.

Here's a short video of a German woman talking about the Deuter Giga II. The song is kind of annoying, but the bag looks alright. I want tapas now.
