I have searched for a full solution to this but there seems to be none at the moment. Anyway, i have a sort of quick half-solution that i can share if your battery is stuck at below 100% and can live without the battery care program.
Apparently the setting is saved in the battery memory, if you want to change the battery charge setting, stick it in another Vaio that has the battery care program working. I went down to my local Sony Center and they let me do it right away on one of their demo computers, he didnt quite understand my problem at first though and said i was the first he had heard of actually having this issue.

It happened to me as well. The charging got stuck at 50%.
However pulling the battery out and reboot and putting in back in helped. its now charging 100%
that said, I want the battery care function back. I installed the Vaio Uitlities and can see the battercare exe in the Sony Utilitiles folder but when I execute it, it shows all the settings in disabled state. I guess I need to install some other Vaio software to get it to work? No thanks! -

Download each version of battery care, start with the newest and work backwards. One of them will likely work.
Warning, there are issues with the stock ISB utility in some notebooks and versions of battery Chercker/Battery Care and will constantly try and put you into hibernate mode. Use task manager (CTRL-alt-dell) to kill the ISBMgr.exe *32 then use Msconfig to remove it from startup if you have this problem.
This removes battery checking but will leave battery care intact. -
Ok, i noticed today that there was an optional update for windows 7 on windowsupdate that was called Sony Vaio drivers or something like that, i installed it and now everything is working fine again, function keys, battery care, etc. So anyone still having problems i suggest checking out the updates.
